Even reinstalling Steam didn't help with the Workshop the last time i tried, but i know a workaround, as they get downloaded, just not where they should go, so it's not as bad as it could be. That is not weird, for CK2, though sure not intuitive, but it is a different one to the storage option. Just for info, you can still have the option off and keep and use the Workshop mods downloaded beforehand and 'install'/unzip mods manually. There is one in the game's Steam settings, but not in the general one, unless you mean the synchronise with cloud option which is only relevant for the Workshop, but if the mods had been downlaoded before, then they should stil be there and accessible even with that option off. Keeping saves in the Steam cloud or not should have nothing to do with the location of the mod folder.
